Just watched Episode 4 of Season 6. Since watching the finale of Season 5, I’ve had some theories about who the heck the Nemesis is.

At the end of Season 5, we see who lies in the shadow of the statue.
Jacob is the warden, the guardian of the Island. And his prisoner is the “Black Shirted Man”, a.k.a the Nemesis. Jacob and the Nemesis represent two polar opposites on the demigod spectrum. Jacob stands for “Free will”, while Nemesis is “Destiny”. At some pre-historic confrontation, Nemesis was sentenced to an eternity on the Island. But the Pantheon is not unfair – the 2 demigods are put in play on the Island, and have a set of rules by which they must both abide.
Jacob’s symbol is the Ankh – the symbol of Life. You see this clearly in the statue’s hand, and also it is carried by Hugo in the beginning of Season 6. It also explains the powers of the Temple and Lock’s recovery from his spinal injuries when he first arrives at the Island.
The Pantheon is probably the Egyptian gods – hence the hieroglyphs, the Ankh, the images of Anubis and of Ra. The gold-haired boy in Season 6? Yup. That’s the Avatar of Ra. Get it? Gold-haired like the Sun.
So the whole 6 seasons is the story of how the demigods manipulated the Free will and Desinty of the survivors of the crash – pawns in their chess game. But it doesn’t explain all that stuff about “negative energy” … so what’s that about?
Science
Partway through the story we’re introduced to a Dharma initiative station where Desmond is trapped, forever keying in the same code over and over. It is later explained that a “pocket of negative energy” is trapped beneath the station.
The space-time universe that our world exists in neighbours another dimension. In pre-historic times, two “energy being” extra terrestrials were stranded on the Island. Just like the above theory – one is Jacob and one is his Nemesis. Jacob is charged with keeping his Nemesis under control. The ancient civilisation that colonised the Island worshipped the two “energy beings”, and this was the beginning of the Egyptian pantheon.
But … extra terrestrial “energy beings” doesn’t explain the visions of ghosts on the Island … so what’s that about?
Psuedo-Mystical / Psuedo-Science
An ancient civilisation colonises an Island that was once inhabited by an alien race. They discover that the Island has a unique property – the weight of the “negative energy” buried underneath the Island, the waste product of the previous alien “energy being” colonisation – bends the space-time continuum and tears it along a fault line in the Island.
The fault line creates a window between three adjacent dimensions – this world, the afterworld and the alien home world. Two alien beings try to escape into our world, but are half-trapped, half-within this world. Like the Amsterdam kid that stuck his finger in the hole to prevent the dam from bursting, Jacob throws himself in to the breach.
The presence of Jacob and his Nemesis on this plane causes unintended consequences: The ghostly spirits in the afterlife leak through the fault line and the other “energy beings” from the alternate universe try to revert the Island back to its original state. The humans who come to inhabit the Island worship Jacob and Nemesis as gods, even though they are “just” lower demigods from the lower Pantheon.
Jacob and his Nemesis are bound by the laws of their home world – and thus the Elder Gods require that their confrontation is fought using the old rules: Jacob and Nemesis may not directly harm each other.
And so balance is kept on the Island, but for only for a short time. As Jacob grows in power, through the power of the “Free Will” of his followers, so too does the White stone weigh heavier on the scale.

Woah! That is some deep analysis . I take the episodes as they come, and will quickly admit that I know nothing about Egyptian lore despite it’s coupling into the series… I just keep craving for an answer and not look for own…. Ahhh the slacker in me.
In any case, I personally think that Jacob stands for destiny, seeing that the Nemesis seeks to leave the island. Also what with Jacob guiding and drawing them to the island, Locke having complete faith in Jacob following all his orders.
On another note, I believe that everything is going according to Jacob’s plans. I think he knew he was going to get killed at the hands of the Nemesis. It just seems to convenient that he gave Hurley the ankh.
Also, I am wondering what happened to Desmond. He was nowhere to be seen when that plane landed.
Then there us the question of the alternate timeline/universe. How will that play into the island? They blew up the island in the past, thus being transported back to the present, as the island that they were on in the past no longer exists… and now I am following the implications of that thought only to confuse myself. Time anaomolies. Always a pain. lol.
